Easy
I know... made this point before, but it's such an easy solution. And I have a fancy name this time: The "Stay in Your Lane" Flag-Raising Program: only fly the flags of the city, the state, and the country. No special interest groups/advocacy groups/religious groups/holidays or any of that. Just be city hall and stay out of the advocacy and awareness biz.

Cats out of the bag. Constitutionally the church of Satan gets their turn. So does others now. Islam Hindu Sikh Mickey Mouse you name it. Can't stick it back in the bottle at least not in Boston. Other public entities have to do what your saying Aaron. Very quickly. As usual Aaron on the mark and are spot on.
Actually can
There is nothing to stop Boston from having a "no flags but the city, state, and country" policy. The case went against them because they allowed non-government groups to fly their flags then discriminated against one of those groups on religious grounds.
There is no legal requirement in the case to fly the flags of non-governmental entities. There is a requirement to be fair to all if they're going to have NGO flags flying.
It was dumb to get into the advocacy business in the first place, but it's completely fixable.
